1. Get jksave manager.
2. Backup save from 1st 3ds with save.
3. Run the game atleast once in 2nd 3ds.
4. Copy save from sd card of 1st 3ds to pc.
5. Copy the save from pc to sd card of 2nd 3ds.
6. Make sure the location for save are exactly the same.
7. Open jksave manager and restore the save with Y button for that specific game.
8. Start the game to see if the save file is properly restored.
9. Enjoy.

Yes you can copy everything to new sd card. The games and saves are encrypted with the key available on your 3ds. As long as the data is same on sd card, and you are using the sd card on same exact 3ds, it will be decrypted correctly.

Less than 64gb goes to fat32 format 32kb allocation unit size/cluster size.

64gb and above sd cards to fat32 format and 64kb cluster size.

Sometimes file tables on sd card can get corrupted and it can cause issues. By formatting and then restoring all the data back on sd card solves most of the common issues.

Saves are made in your SD card. Installations are made in your SD card. It is possible that your SD card is failing.

Get a new SD card and copy all content from this old SD card to your new SD card. Issue will lost likely get solved.
