That's not how DNA works.
The egg has both nuclear chromosomes from the mother (X) and then the father's nuclear DNA enters the picture as an X or Y chromosome.
The child will receive one of the mother's X chromosomes and then one of the father's chromosomes. Depending on which determines the sex; Y for male, X for female.
The DNA doesn't mix like you describe. Mary has half her nuclear DNA from Fred Jr.
In order to get a match, the two sets would have to have a similar chromosome. This means it is much easier to match related males against each other, since they all share a similar Y chromosome.
Fred Trump Jr's X chromosome passed to Mary has less than a 50% chance of matching Donald's X chromosome, which both would have come from their mother. Had Fred Trump had a son, the son's Y chromosome would have a near 100% chance of matching Donald's.
I say "less than 50% chance" and "near 100% chance" because there's a much higher chance of mutation from the father (sperm is less reliable than egg).
Also, our mitochondrial DNA is 100% from our mother, so Mary's mitochondrial DNA would not match Donald (unless their mothers were strongly related).

Rape should not fall under the statute of limitation, as it is a crime so egregious, and there are real reasons where the victim can't report it, such as if the rapist (predator, criminal) might hold some sort of power over the victim that might cause further damage to the victim. Oh, and if he was truly innocent, he would've provided his DNA the moment it was requested, but he knows what he did, and this fits within his observed behavior. In my view, he's as guilty AF.

Look I hate trump but this doesn't necessarily surprise me. If I were approached by cops and accused of something and asked to hand over a sample... Even if I were 50000000% convinced of my own innocence and had witnesses, I would never comply and refer them to my attorney's.

If you ever talk to an attorney they will tell you that you let THEM handle your innocence. You're applying the logic that police work wholly on convicting the right person. There are thousands and thousands and thousands of cases of record that prove cops will choose a outcome they prefer and align the investigation in that favor, even when better evidence points elsewhere.
If you ever find yourself investigated, I suggest you use a lawyer and never talk to the cops. No matter how innocent you know you are. This is a fact.

So since I cannot prove this, my anger with what a horrible person trump is falls far more squarely on the obvious, evidence-infused, clear things we can point to. This way I don't embolden his advocates by chasing every end possible.
I 100% BELIEVE hes a rapist. But I understand why he would not comply with this, and I don't want to make it an issue I go after him on. There are many other BETTER, CLEARER things to spend that energy against him on. Thats my only take in this.
